you need to do it via submission site
once approved, you can ask for removal for the old one

or you can just mention it on the README or just simply make a
symlink without making changes
this way, users do not need to install new script and remove the old one

That's what i did with letsencrypt which upstream rename it to certbot
To provide compatibility, i just made a symlink letsencrypt to certbot
every scripts used to renew certs no longer needed to be replaced
